On my drive to work I was thinking that the next most likely cause of leakage to ground is through an internal short in an electronic component. The most likely (only) component in a power system to fail would be a voltage regulator.
This may be the reason that the original battery died in in the first place. If you can get the new battery charged and into the bike and get it to a service center, I guess they could check it out real quick.
